Starting with version 6.0, Lotus Notes has a new User Security option: "Don't prompt for a password from other Notes-based programs (reduces security)"

This option is unchecked by default, and can result in 3rd party programs (such as CompanionLink) prompting for the Notes password, even if it is already entered in Settings. Enabling the option will allow CompanionLink to use the stored password and not prompt for the password at the beginning of the sync.

For Lotus Notes 6+: File/Security/User Security, check the box "Don't prompt for a password from other Notes-based programs (reduces security)" and click OK.
